Deus Ex Evangelion. After Shinji Ikari dies fighting the third Angel, Asuka is brought from Germany and made the pilot of Unit 1... only to discover a presence within the great war machine. A well-done elseworld with a very cool premise. Incomplete, but the most recent chapter was added just a month or so ago.

A Buffy-fic (replacement season 5, with "neither Dawn nor Glory exists", but retaining various other elements which don't visibly depend on either of them), from KnifeEdge, author of some of the better Labyrinth fic out there. It's B/S, for those who care about such things.
This fic is apparently one of three which are the main reasons the author had not updated any of said Labyrinth fic in around two years. From the 17th through the 28th, there have been six chapters posted (well, five plus a prologue), totaling a little over 24,000 words; the currently written fic, which is presently being edited for posting, reportedly totals nearly 300,000 words and is not yet complete.

Another one I've found thanks to the fanfic recommendation pages at TVTropes:
Hocus Pocus, Adele Polkiss (Harry Potter). Adele is the seven-year-old sister of Piers Polkiss, one of Dudley Dursley's gang. And through her brother she meets ten-year-old Harry Potter, a curious boy with a mysterious past, and a wonderful secret... Magic! AU, HPxOC, and complete. Rather well written, and a nice ending, plus an "extra scene" afterward.
