Timeline for a Star Trek Online/Mass Effect Fusion:
Modified timeline:
2060s: Flight of the Phoenix. While the Department of Temporal Affairs is hush on it, time travel may have been involved in the first flight of Cochrane's warp capable spaceship. First contact is made with the Vulcans (see codex entry), establishing humans were not alone in the universe.
2155: A routine survey of the Deneva system ends up with the S.S. Enterprise (NX-01, see Codex Entry: Archer, Jonathan) encountering a fleet numbering 35,000 ships. An emergency download from the alien ships allows realtime communication, and the aliens introduce themselves as the Quarian Migrant Fleet.
2163: Regular technological exchanges between the United Earth, Vulcans, Quarians, and Andorians lead to the knowledge of Citadel Space in another sector of the galaxy. The Quarians explain their exile, the loss of their homeworld, and their abandonment by the Council. The decision is made to not seek out the Council and to steer clear of Citadel controlled space. This is made possible due to relay maps given to the United Earth spacefleet.
2175: Humans, Vulcans, Andorians, Tellerites, and Quarians becoming the signing members of the United Federation of Planets.
2183: Battle of the Citadel. A Geth fleet, lead by the dreadnought Sovereign, attacks the Citadel. The dreadnought is destroyed by the combined forces of the Citadel defense fleet and three Turian divisions jumped in mid battle. Batarian Spectre Hor'i'to C'In kills the agent of Sovereign in the Council chambers. The Council makes plans to abandon the Citadel and shut it down. Batarians granted fourth seat on Council.
2203: U.S.S. Columbia lost when it passes through the Perseus Veil. Feros becomes new capital of Citadel Space.
2207: Mars is declared the Quarian homeworld-in-exile. Prothean ruins found and Charon Relay found. Decision is made after much deliberation to not activate the Charon relay. First Warp/Eezo drive test successful.
2228: Spock born on Vulcan. Desolas, future Turian fleetcommander, born.
2233: James Kirk born on Earth. Quarian task force encounters ship traveling through temporal wormhole, destroys it when it attacks. Saren born.
2261: U.S.S. Enterprise 1701 (see Codex entry, DoTI Entry, citations list) encounters a raiding party composed of so far unencountered aliens. The main backbone of the party is a race of large reptilian aliens which cosmetically resemble bipedal turtles. A quarian science officer on the Enterprise, Pas'Reegar nar Centus, identifies the aliens as Krogan.
2262: U.S.S. Enterprise encounters a second Krogan raiding party, lead by an older Krogan named Urdnot Wrex. Starfleet Intelligence finds out about the Genophage, which is confirmed by high ranking quarians in Starfleet Medical. A SI team is sent to a Krogan colony world, confirming the findings. Wrex agrees to work with Medical to find a way to cure it.
2267: U.S.S. Enterprise encounters Salarian STG team. After tense negotiations, the leader of the STG team agrees to allow exchange of information. Partial modification for Genophage (see Codex Entry: Krogan Uplift) created.
2280: Krogan Clans that agree to work with Federation given access to Genophage modification. Krogan Uplift project undertaken by Starfleet First Contact/Diplomatic branch, under protest of Admiral Daro'Xen vas Planitia. Mass education of younger Krogans for professions such as scientist, doctor, etc undertaken on Krogan colony worlds, with input by sympathetic STG teams.
2282: Krogan Empire founded. Urdnot Wrex is crowned, under protest, Emperor Wrex the First.
2293: Attack on krogan colony world of Khitomer by unknown parties (see Codex: Romulans) is repelled. Heavy bombardment of one atmospheric dome propels a Krogan hatchling in reinforced bulkhead out of system, where it lands on a Federation colony world two months later. The Krogan youngling is adopted by a married couple, who name him after his first word: Worz.
2315: Dr. Noonien Soong disappears when his ship crosses the Perseus Veil.
2328: Admiral Rael'Zorah vas Neema nar Olympos named Fleet Admiral, Starfleet, becoming the first Quarian to head Starfleet Operations.
2337: Dr. Soong emerges from the Perseus Veil. First Contact with the Geth Consensus established. Data on the Geth/Quarian connection is released, citing public backlash against Quarians. Dr. Soong's 'son,' the prototype Geth Mobile Platform named Legion, unveiled.
2343: First Contact with the Turians over Shanxi. Tense diplomatic talks not helped when portion of the Quarian Migrant Fleet (see Codex Entry: Third Division) warps in. Rael'Zorah gets into shouting match with Turian fleetcommander Desolas. Captain Urdnot Prag arrives with Krogan assistance fleet. That doesn't help, either.
2344: Turian Government publicly outraged by revelations that the Federation are responsible for the Krogan uplift and that the Migrant Fleet forms the backbone of Starfleet. First Contact war is averted by Asari intervention. Diplomatic relations between the Federation and Citadel Space established.
2348: U.S.S. Stargazer, under command of Captain Jean-luc Picard, encounters Volus.
2351: Legion-2 (see Codex Entry: Fleet Commodore Legion) enters Starfleet Academy.
2355: Worz enters Stafleet Academy.
2362: Worz and Legion-2 assigned to U.S.S. Enterprise-D. Legion becomes Second Officer. Worz becomes security chief. First encounter with extradimensional entity (see Codex Entry: Ascended/Eternal/Q.)
2364: First encounter with Collector vessel (see entry: Collective).
2366: Worz plugs warp core breach of Enterprise-D with own body. Given commendation and shore leave while burns heal.
2368: U.S.S. Orziba encounters turian task force under command of Council Spectre Saren. Ships come under attack by rogue Geth fleet (see Codex: Heretics). Saren saves life of Orziba Second Officer when Orziba is critically damaged. In escape pod with second officer, Saren is forced to help deliver her child when she goes into labor. Jane Shepard born.
2372: Batarian Hegemony abolishes slavery.
2373: U.S.S. Enterprise-D destroyed by rogue Krogan vessel working with insane alien scientist of indeterminate species. Minor casualities. Alien scientist is later found to have a similar DNA structure to Collectors, bringing up the possibility that he was a time-displaced Prothean.
2377: Legion-3 brought online when Legion-2 is destroyed stopping the insane Reman emperor Shinzon. It is quickly confirmed that Legion-3 is made up of all the programs that Legion-2 was made up of, and quickly reinstated at full rank as First Officer, U.S.S. Enterprise-E.
2385: Captain Picard becomes ambassador to Vulcan. Legion-3 promoted to Captain of Enterprise-E. Legion's promotion coincides with his wedding.
2387: Worz becomes ambassador to Krogans. Urdnot Wrex celebrates 1000th birthday, followed by assassination attempt. Assassin, following passing through Wrex's digestion track, revealed to be shapeshifter.
2391: Collector Vessel enters Alpha Centauri system. It is disabled by a full task force. Analysis of occupants reveals that they are made of a diverse collection of supposedly extinct alien species, including Prothean, Preserver, El-Aurian, and others. Surviving member of the Collector crew identifies his species as the 'Collective.'
2393: Jane Shepard enters Starfleet Academy.

Seeing the Krogan given name "Urdnot" in that list more than once makes me wonder why the Krogan hate Urd so much (and what she did to deserve that hatred)...

Jason Borne/Harry Potter crossover (NOTE: Time lines need to be worked on.)

Plot summery
Jason borne survives Blackbrier, the US and Russian governments trying to kill him, he has killed everyone who would try to kill him, and has a family enjoying the quite life.
He and his family visit London, and his family gets killed by death eaters and dementors. In front of him, after they tied him down, and pain cursed him for a while. It barely effects him, and as they turn their backs on him, he takes them out, and physically kills a Dementor, as no one has ever to even touch one before, and lived.
Now he is hunting down death eaters, and Dementors, killing them. He is found my Mad Eye moody after he kills a lot of death eaters, a few Vampires and a giant, Mad eye identifies him as a Slight squib, a muggle who experienced strong magic, (Like touching/killing a dementor, who he attacked because his senses told him where it was.) and that he can see magical beasts and magic for a while, maybe for a month.
The war is bad, so instead of erasing his memory, Mad eye joins him on his killing spree.
Story begin:
Jason Bourne, living proof that a single man can take down even the most 'untouchable' foes.
After the Madusa, Treadstone, Blackbrier, and the many counter terrorism events, killing backstabbing buddies, and settling down as David Webb, now professor of linguistics at Georgetown University,
the world governments, all of them, know his face. They have everyone stationed at their airports, train stations, etc. to know his face.
They were afraid of him, and justly so. He was easily the best assassin, and no one owned him.
He claims to finally be finished with vengeance, but why is he coming to my country?
World leaders would ask this question, and they would deny him entry into their nation, but never pointed a gun his way.
One nation tried, and they lost over one hundred and fifty troops, a whole city block, a minor military leader (Who was the person who ordered his death.) and the respect of many nations.
He became a mercenary, because he didn't believe he could settle down, because of his training, and because of his fear of losing loved ones.
He quickly got out of that business, because he was in too high of demand, and had several hits put on him, all of which he took care of quickly.
The United States finally let Jason Bourne be, and settle down as David Webb, professor of linguistics at Georgetown University. He led the quiet life, no terrorist or US or Russian government agents trying to kill him 24/7.
He was doing that before hand, so it didn't really matter. But Georgetown University figured out who he was by his face, and fired him faster then white on rice.
So Jason Bourne, or David Webb, is attempting to find a job where he could settle down, and just be himself, and not some homeless person or the mythical Jason Bourne.
It was a cool September evening in the United States, they let him be so long as he didn't kill anybody important, or for no real reason.
He attempted to get a job as a professor at the University of San Antionio, some wanted him there, some did not.
He was walking back home after a most likely failed, job interview, apparently the manager recognized him as Jason Bourne, and was too scared to hire him.
He was in San Antionio Texas, a nice place so long as you can survive/avoid the few dangerous parts of it, but that is the same for every big city.
Speaking of dangerous....here is where our story began.
Jason Bourne falling in love again.
He saw five armed men dragging two women into an ally way. They all were mid to large build, three were latino, one black, and one white.
They had blades on them.
Jason was too far away to hear what they were saying, but he could read lips.
They were going to rape them, then kill them.
He pulled out a silenced Magnum fifty calabire, and walked to the ally way. The black guy was the look out.
He had his gun showing in front of his pants, as if to say, 'just try and stop us.'
He was mid build, and had the stereotypical baggy clothing, and fake gangster clothing, and smelled fruity and had grease stains...
Wait, Kool Aid, and Fried Chicken. Wow...just, wow....
Jason heard ripping of cloth, and a yell of no, he sprung into action.
He slammed the butt of his Magnum into the face of the fake gangster, knocking him out, he then shot the would be rapist in the knee cap, then took his gun, and jumped out of the ally as the others reacted to what just happened.
Thankfully, none of them raped the poor women, they were just exposed, assaulted, and scared.
The guys were trapped in the Ally way, and didn't know what just happened.
All they saw was their friend on the ground, after they heard him fall, and maybe something leaving the Ally way.
"Jack, you alright man? You bleeding pretty bad man! What happened?" One of the guys said, the other three took their guns out, two of which were pointed at the girls, the third joining the fourth in checking Jack out.
Jason waited for one of them to exit the alleyway to see who attacked Jack the rapist, Jason was hiding behind a car near by.
The two yelled the the other three, and two of them took guard, and the last was now guarding the women, and not trying to rape them, since he could not do both at once.
The two of them exited the alleyway, and started to look around, Jason waited until they were in position...and he striked.
He duel wielded pistols, going for no lethal shots.
In a matter of seconds, it was over. They were moaning on the ground bleeding, and thankfully, still had pants on.
The last guy gave up the moment he saw his buddies on the ground. Jason knocked his ass out with one good left hook.
He collected guns, and emptied them.
The two ladies were on the ground, curled up in the fetal position.
One had torn cloths, a bruised face and was still asking for him not to hurt her. The other was just too scared to say anything, she still had her cloths on, just traumatized. She seemed very young, twelve, or fourteen years old.
Jason told the one with torn cloths to get up, and he gave her his jacket. As soon as she figured out that Jason saved her before they could actually rape her, she cried, and hugged him, holding on tight.
She was thanking him as Jason called the cops, and after ten minutes, three ambulances, and five cop cars were there.
Jason went with her to the hospital, and the would be rapists went to a different one.
He was questioned, and let go once it was clear he was preventing a gang rape.
The women stayed with him, her name was Sophie, an intelligent model, brains and beauty and talent. Her little sister was the little girl, nothing horrible other then being pushed to the ground happened to her. She was still in middle school.
Sophie tried to make it up to Jason, and Jason thought that she liked him because he saved her and her sister, but after a year, (In which he got a job as a teacher at the University of San Antonio.) she just wormed her way into his heart over time, he fell in love with her after a while. They got married, and had three children, triplets. One girl and two boys. He taught them how to get things done, and self defense, and the mother taught them everything a good mother will teach.
There names being Arkadin Blackbriar Webb, Carlos Treadstone Webb, and Marie Medusa Webb, Sophie knew the significance of their middle names as soon as she heard the names, because Jason Bourne had a book released on him.
It told everything about him that could be gathered without contacting him. everything was blown, Treadstone, Blackbriar, every terrorist organization was was still around that has ever pointed a gun towards Jason Bourne and somehow still was around got special interest in being destroyed by many governments who wanted to be on Jason Bourne's good side. But he was no longer Jason Bourne, he was David Webb.
David was a good father, being there when important things happened.
With Jason being who he was, he almost never had to work, the government more of less gave him a blank check so long as he did not go over board.
The children were now fifteen years old, Arkadin, Carlos, and Marie all were Ace students in school, easily being the top three students.
They were very talented, each could play at least five musical instruments, play at least six sports professionally, speak seven languages, and have mastered three forms of fighting, they did not learn their fathers way of fighting, but they were learning the basics, but mastering their fathers way of fighting took many more styles of fighting, using only what is best for you from each, and learning to improvise in a fight, to fight dirty, to fight to SURVIVE.
He was taking over to London after England gave him permission to enter for the summer.
At kings cross train station, near the end of summer, and their vacations, they were taking the train as close as possible to the airport, then take a cab the rest of the way to the airport.
He was with his loving wife and children, enjoying peace, and the laughter of his children, specking a different language each to confuse the hell out of a few children that didn't know the meaning of privacy.
They quit really fast.
Then our story takes its true beginning.
Right as they were about to enter the train to go to another section of the city, screams were heard, and the train collapsed in on itself somehow.
David Webb just became Jason Bourne once again.
Jason quickly garbed his wife, and his three slightly trained children followed him much faster then their mother could. They ran towards the water fountains, to let the crowds run away, and to get away from the train.
He told his family to enter the bathroom, and he took out his pistol,and was ready to fight off any enemies.
He saw twelve men in black robes and masks, and reminded Jason of the KKK but only waring black. He also saw a bunch of people have bright lights leave their mouths, and then the people died.
He saw them killing with bright flashes of light coming out of sticks.
Jason knew this was an attack, even if he didn't understand how they were doing what they were doing. It was time to act.
He waited for one masked man to go past the bathroom, and he blacked him out with a choke hold. He dragged him into the girls bathroom, and looked at the stick.
He tried swishing it, but nothing happened.
He snapped it, and tossed it in the garbage bin. He broke the guys arms and legs to make a non threat. He left the bathroom, and took aim with his pistol.
He started to take non lethal shots at the men, after three were taken down, nine left to go, he took cover as the men in black were shooting the green flashes of light at him, after a minute, they stopped.
Then he felt cold...and then he felt something touch him.
He could not see what was attacking him, but he fought back.
As he was fighting this invisible force, nine black robed men walked up to him and started laughing, taking bets on who would win. More suddenly appeared out of nowhere, now there were twelve.
Apparently he was fighting a 'dementor'.
He reached his gun...and shot at the invisible force, the bullets hit the ceiling, and then he just aimed for the robed men, killing four of them before they blasted the gun out of his hand.
The robed men entered the bathroom...all eight of them left, leaving him to the dementor, make that dementors, as he was feeling a lot more hands grab onto him.
He heard screams...not of his family, but of the men that just entered.
Jason was now fighting for not just his life, but his families lives.
He felt odd...almost powerful the more he touched these monsters. After a while of fighting, he could start to see burly shapes of what he was fighting.
He then was able to kill them.
He grabbed ones neck and head, and tried to snap it. The head frickin' did a 360. He decided that blunt force trauma must work, or he would not be able to clearly see them now.
So he started to beat the shit out of the dementors, he felt something in his chest move each time his face got too close to theirs, but he was able to fight it long enough to get away after causing lasting damage.
The dementors were now wary of him. He had six surrounding him, when he heard the unbelievable.
His daughter's scream.
He felt a primal anger, and sudden rage take hold of him that he never felt before.
He yelled a battle cry, most unlike the Jason Bourne everyone knows. (Think of Spock's battle cry, but longer and louder, in the new Star trek movie when he loses his temper in front of everyone, then beats the shit out of Kirk.)
In less then ten seconds, he killed two Dementor.
After forty seconds, he was still beating the last one to death with the ripped off head of another dementor.
Black blood was everywhere, covering Jason Bourne's clothing, part of his face, and his feet all the way to the knee.
He fought with everything he had, fists, rubble, feet, knees, elbows, teeth, and even head butting the dementors that tried to suck on him.
He ran into the bathroom, and saw the room full of bodies.
Of the robes terrorists, and his family.
Jason Bourne felt the power disappear from him. He then subconsciously studied what happened, even though he was on the verge of tears, checking if his family was still alive.
His sons died first, killed after ambushing them from the stalls. They took out six each. Some how the numbers of the enemy increased from six to twenty.
All of his family were dead, except his daughter, who was dying. She was raped, and then was given a death blow. The rapists knocked out on the ground, only two apparently. Apparently as they finished with the was done with the evil deed, he let her louse, like as though she would follow their orders....big mistake, because she did take out five of them, and his wife took out one surprisingly, before they were subdued. His wife tried to take her own life, biting off her tongue rather then be raped, but for some reason the tongue stopped bleeding immediately, and then they killed her.
His daughter took out one rapist, and then the other as he gave a death blow, taking out each other. He quickly took out a gun and killed six of the eight that were knocked out, letting the rapests live, because he was going to make them wish they were never born. He shot their knee caps, and elbows, making it so they could not run away or anything like that.
He stopped the bleeding, and carried her to one of the many the ambulances that just arrived, and she stayed their, under a Coma, healing slowly, on the verge of death. Thankfully she was not pregnant, apparently the doctor in London has sadly seen enough rape cases to determine that the people that raped her were from a slight inbreeding family, that they had low sprem counts from generations of inbreeding, all of that he learned from one quick test.
After hearing this from doctors, he turned and walked out of the hospital, crying silently.
He had another Terrorist group to not kill. But to destroy, until their was nothing but the ashes of the dead to the bodies of the terrorists to prove that the organization even existed.
He went back to the train station, and found both of the knocked out blacked robed men in an ambulance.
He went to the bathroom, and gathered the sticks, hoping that they might help lead him to the organization that did this.
He looked at the bodies of the dementors. No eyes, gray/black clothing. He saw gems fall out of their mouths, and in one case, neck.
They all were different colors for the most part, but one pure black one came up last in each of them.
He picked them up, and pocketed them, went into the girls room, and quickly interrogated the one he knocked out earlier, and killed him afterwards.
They were just trying to kill some muggles, and people going to a school by train.
They were targeting school children....these people will die.
He went back to the ambulance, and knocked out the driver, and drove off towards the hospital with the rapists.
He parked the Ambulance in public parking, took blood samples of the two, and went into the hospital, grabbed a random doctor, and relived him of his clothing and conciseness.
He went to DNA testing, into the police section. He ran a search for these two guy, an after thirty minuets of waiting, and two knocked out cops later, he found them.
They were two kids with a record for stealing a candy bar at age thirteen.
Then they were suspects of doing crimes for a cult, called the death eaters. They were small time, nobody could pin the unusual crimes to them.
He searched for the cult on the computers, and found the police reports. A whole three hours later, and Jason Bourne was gearing up for the fight of his life.
In many reports of normal people, survivors, they claimed something about magic at first, then they changed their story to something else that didn't add up. Jason just saw something magical, this was believable.
He knew now what he was going to fight. A magical cult.
Somehow, this cult had magic on their side, and had the power to brainwash people.
They had monsters. And image of a dementor flashed in his mind, the cold, the fear...then the power.
Many reports talk of huge people, fifty feet tall, destroying london. But the hurricane that passed by England some how explained that mess. But everyone knows that hurricanes can not form in cold water...so thus it was a poorly done magical coverup.
People were found dead with bite marks on their necks like vampire attacks from legend.
Odd deaths, where there would be absolutely nothing wrong with the bodies, in some cases just unusually cold. Wizards and Dementors.
People being torn apart by man dog things. Werewolves.
Each eyewitness account was changed later on, to something else, normally some wild unbelievable tale.
He shook his head.
Giants, Wizards, Dementors, Vampires, and Werewolves. He had to fight all of this?
He walked out of the room, and went to his daughter one last time. He told her he loved her, and left her to sleep.
He said his goodbyes, and went back to the ambulance. He then 'questioned.' his daughter's rapists.
He got everything from them, locations, how to find the members of the cult, who their leader is, and who their enemies are.
He learned where the enemy was going to strike with in the next 24 hours. Oh, and apparently this boys father was going to kill him for what he has done to him.
Draco Malfoy, son to Lucius Malfoy, left hand man to Voldemort.
His father is known in the normal world to own a few places. He would chase down that lead after ambushing the Death Eaters where they were planing to attack.
They were going to attack a high profile student, who apparently beat their leader, Voldamort, as a toddler.
Wow, that was sad. This guy couldn't kill a one year old?
Anyway, they were going to ambush them as they transfer him to another safe house, in two days.
Harry Potter, on Privet Drive.
Time to do this.
He killed the two rapists, and filled a ping pong ball with drano gel using a syringe, and put it into the gas tank, and left.
Five minuets later, the ambulance exploded.
Jason Bourne was out for blood.
They made this personal.
Anyone that got in his way would be dealt with harshly.
Anyone helping the enemy would die, one way or another.

honestly I couldn't do more than skim it.
From what I remember of HP, dementors cause the victim to remember/experience the suck-tastic parts of their past.
Given that, a Jason Bourne who remembers much of his past would be a greater target than a normal person. We're talking about a guy with skills (thought I think less than what is shown here), not a Tetragrammaton Cleric.
I would be willing to argue that Jason at the start of the books, when he has no memory of what happened before, would have a chance of beating one or two dementors. But after all the crap he experiences I don't think he would have a chance against the numbers you pit him against.
It feels... disrespectful to the sources of both. Making Bourne out to be more than more than he is in the books (people stationed at airports/train stations? a manager recognizing him? really?) And nerfing the dementors until he could take them out.
also, pet peeve: dna testing takes a few hours. At a lab where they have all the equipment (which is not a police station).

Sweno: Thanks, I just had the idea forming in my head, and had to get it out. I didn't put forth much effort into it, so I just winged it, not paying much attention to the numbers.
It can be argued however that if the media showed his face everywhere, like say, Osama Bin Ladin, had, (And really, after a long while, if he continued with his activities, like running away each time he is framed for murder, etc, they would resort to that.) anyone who had to see that picture all the time would recognize him.
I mean, come on, if you saw brad pit, or Will smith, or your favorite actor/actress walking down the street, you would react, or if you saw a very distributing police warning about an armed suspect in your area, known for killing high profile targets, you would pay attention.
Other then that, I agree with everything you said.
If I chose to write it out, I will tone it down a bit and make the science take much longer. But I do think he could do the research, not the identification, that fast if he had access to police records.

All the Fullmetal Alchemist stuff I've been reading/writing lately has made me come to a realization. Alchemist view their discipline as a science. It involves extremely complex mathematical equations they have to do in their head. The biggest effects involve detailed circles. Then it hit me:
Fullmetal Alchemist/Magical Lyrical Nanoha.
Two ways I can see this playing out: Either you have the whole Jewel Seed thing happen in Amestris instead of Japan, which means that Nanoha never appears but you still get most of the supporting cast. While the idea of Ed ending up with Raising Heart is funny, it more likely that Al (being the lover of all things cute, furry, small and pathetic) would rescue Yuno. Magical Giant Armor Suit Alphonse! (It's even more like Gundam now!) Of course, the Homonculi are likely to notice the Jewel Seeds and start trying to snap them up. We know the Homonculi can eat philosopher's stones to greatly increase their personal power, so what's to say they can't do the same thing to a Jewel Seed or ten? And then Precia finds out about human alchemy, specifically the part that allows you to bring back the souls of the dead and attach them to a handy vessel...
The second way would be to have a more true crossover, using the first anime continuity. In that setting the use of Alchemy could register as an interdimensional scale threat (what with it eating the souls of people from across the dimensional void) with the Philosopher's Stone acting as Lost Logia. Mustang, when he was using an incomplete Stone in the first anime could annihilate entire cities all by himself (as in the "snap his fingers, entire city lights on fire" scale). So while having the later season Nanoha cast showing up in the manga continuity would probably be a curbstomp, in the first anime it would be easier to level the playing field. (Not to mention that Hohenheim by himself is basically Green Lantern, and the Homonculi are more powerful in the first anime as well.)
In either continuity I could easily imagine Ed freaking out about magic at first, but once summon sat down and started explaning the mechanics of it, in which case he'd probably accept it as just a really advanced version of alchemy and take to it like a fish to water.

Especially as it uses graphic elements visually similar to the arrays he's familiar with. He might even find parallels and connections between the two.

I think the problem is that Precia is a disturbingly broken character at that point... I mean ignoring the 5 minute rule for soul retrieval issue (which can be bypassed with Alicia being in statis when not quite dead yet), she can clone entire humans of great magical power and upload memories into their skulls. Meaning she can make a Philospher's Stone out of clones and only kill a single person who is still around afterwards.
Though I could see her making her daughter into a homculus and said homculous not being bothered by the lack of emotions as not having them is basically all that is making her homelife sane.
The other route is that Precia makes a Fate/Alicia Chimera and calls it a day. Fusing a creature with itself has got to be the easiest bit of human transmutation every. She can even practice several times a head of time... or fuse her with a blank clone.
All in all, if she hasn't gone off the deep end yet Precia is going to be morally ambiguous but better the rest of the local evils.

First season of Nanoha goes pretty much as planned, except that at least one of the Jewel Seeds falls down the rabbit-hold with Precia and Alicia.
Seed+Precia+AliciQ-in-a-can gets found by Ed, at some point in either FMA storyline where he's separated from Al. (Possibly insert Winry going ga-ga over the sophistication of the tech.) Or possibly by some other alchemist, who may have fewer qualms about playing around. Actually, that may work even better. Said person heals Precia using the JS as an alchemical catalyst (maybe it's the priest, whatsisname, Cornello? Or Dr Marcoh?). Precia decides to study this new style of magic and goes off on mad-scientist tangents. Cue Ed, arriving. Cue Ed-Fight.
Somehow, in the fight, Ed gets hold of the Seed, and figures out how to use it. Maybe he figures it's a philosopher's stone, maybe he sees how unstable it is. Either way he knows it's not a good idea to depend on it... But he sympathizes with Precia's motives (not knowing of Fate's existence nor of Precia's treatment of her), and burns out the Seed using it to alchemically heal both mother and child. (Alternatively, he persuades Marcoh to perform the healing, with a rather passionate expostulation on the importance of family, motivated by his own tragedy...)
At this point ideas diverge. We've already seen a story where Precia and Alicia settle in with the locals of the crossverse (Naruto, in that case) and become valued allies of the heroes there. It can work in FMA, but it then sets up a situation where Nanoha et al show up eventually and come over all imperious trying to arrest the former criminal.
In this case, we've got a built-in cast split already, with the FMA story going in several directions at once. Burning out the Jewel Seed sends a ripple through the Dimensional Ocean, and Nanoha & Fate are sent to investigate. They end up working with one group (perhaps Roy Mustang? A not-in-StrikerS-yet Nanoha would probably get along pretty well with him...) while Precia and Alicia follow another, and it's entirely possible that some third Nanoha-verse faction ends up involved as well (is Jail Scaglietti supplying technical know-how to some faction? Maybe working with a renegade alchemist, like Kimblee?)
Things go on like that, with each group hearing bits and pieces about what's going on with the others but none of the Nanoha cast quite getting the chance to find out just who the other group from their end of things is... until near the climax, where we have a nice big Befriending, and the united group sets off to challenge Le Big Bad in his lair.
How's that so far?

I'd go for Dr. Marco... I'd also have the method of interaction be that when Ed gets punted post series he ends up in Germany in Nanoha's time. The TSAB gets the gating in on scannerst. They find Ed and after a while find his home world and give him a lift back. The lag lets Ed weasel magic lessons out of them to replace his alchemy. They drop Ed off, bringing Nanoha and Fate along for the ride and then meet Ed's family group... leading to some very, very awkward questions like, "Mom, if I have a sister... why haven't you mentioned her at all?" Then go into flashbacks and story telling of the past. Story time leads to Ed making comments about how Precia is still less of a bad parent than his dad.
Alternately, The TSAB tracks down Precia and gets in orbit about ten minutes before the culmination of the end game of Brotherhood starts up. Nothing like a planet with tech that backward forcing space craft into brown trousers time.
