I agree with you that the tower needs to be further back. I'd suggest making it a bit shorter as well. The structural integrity of the connections to the Daedalus/Armor-1 sections make me wince btw, anything that could be done about them?
By VLS bays, I'm presuming you mean the Ikazuchi-style launch bays mentioned earlier? They might be a bit difficult to keep supplied if they're on the outsides of the engines, maybe they should be in front of the engine blocks.
Since it's going to naval-capable would the SDF-1 also be capable of submarine operations? I can's see any particular reason why not (although it's too big to completely submerge except well out at sea, I suspect) and a little streamlining wouldn't be out of line.
Oh, and if there's going to be a Prometheus-equivalent (USS Republic, was mentioned IIRC) may I suggest a Catamaran style layout? A modernised verision of this www.combinedfleet.com/fur...ibai_f.htm perhaps?
