It occurs to me that there's something we should set up before we ever go into the mechanics of the Evas and Angels, because it's going to play a major role in shaping those mechanics.
That being: the characterizations and motivations of the canon cast, in particular Shinji and Gendo.
For Shinji to exist as something close to canon, it seems to me that we are required to have his father also remain mostly unchanged... and if Yui isn't stuck in whatever form EVA-01 winds up taking, we need to know what's driving him instead...
