Fifteen years ago, a shadowy conspriacy attempted to seize the powers of a weakly godlike entity... and botched the job, bringing about a partial extinction event in the process.
Today, the secretive organization whose official purpose is to complete the seizure is in fact lead by a man whose true purpose is something completely different. But in the meantime, he must:
1. Protect humanity from the monstrous creatures summoned by the delerious smi-comatose godling's subconcious, desperately seeking freedom.
2. Maintain his own precarious position without falling into the grasp of, or being removed by, any of the multiple agencies maneuvering around his prisoner with their own conflicting agendas.
3. Figure out how to save the girl he can now admit he loves from the terrible, inhuman thing that she has become.
4. Figure out how to keep his friends (and only allies) from getting killed in the process.

Koizumi as Kaji
Asahina as Ritsuko
Kyon as Gendo (no, really)
The closed-space giants (whose name I can't recall) as the Angels.
Tsuruya as Misato?
Haruhi as Lilith (and maybe as EVA-01?)
And the IDSE, Esper Organiztion, and Time Travel Authority as parts of the SEELE-equivalent conspiracy -- a three-cornered Mexican standoff. Or is it three-cornered...?
Don't really see a role for a Shinji character, since (if I were writing this), I would drop the Mother-issues and child-abandonment plot threads (Kyon wouldn't do that). Although I wouldn't rule out a pre-Impact Haruhi/Kyon offspring entirely....
The way I envision this one, NERV really are the good guys, but they're gambling that they can save the world and the girl, as opposed to the lower-risk options favored by the SEELE triumvirate of either killing Haruhi off, or completing the removal of her powers (which probably wouldn't leave much if anything of her anyway). And then there's the question (which is a big part of what gives Kyon his maneuvering room): Which member of the SEELE triumvirate was the party that triggered the Impact fifteen years ago? Or, more disturbing... was it someone else entirely?
So: Kyon's obsessed with getting Haruhi back, to the point of recklessness but not complete sociopathy, unlike Gendo. The rest of the SOS-brigade (now a tiny conspiracy inside of NERV) is following him and playing double-agent even though they're afraid he might be losing it --and more afraid that he will lose it if they don't stand beside him-- because Kyon's their friend, and Haruhi was, and Kyon's the only person they can be certain wasn't in on what happened fifteen years ago. Kyon trusts them all, and they trust each other... mostly. But we still get the claustrophobic paranoia and conspiracy atmosphere of Original Evangelion, just without most of the nihilistic despairing suicidal overtones.
