Thanks to whoever pointed me in the direction of the Unknown Ponies system. I have found things of relevance to my interests at that blog.

One of the mechanical experiments at the link there (3d6) reminded me of In Nomine's 3d6 mechanic. This makes me think that it might be possible to graft Unknown Ponies onto In Nomine. Vague memories of Unknown Armies suggest Earth Ponies are Corporeal/Physical aligned, Pegasus are aligned Ethereal/Mental, and Unicorns are Celestial/Spiritual.
For a Setting fusion of MLP and In Nomine, there are two choices. One puts Equestria on the Corporeal plane. The other is the obvious Ponies are Ethereals. (Avoid Moe Lane's Ethereal Unicorn fluff for this, unless you want Tsayidim PCs.)
I imagine a standard starter Pony might be four forces, with the force force being of the alignment type.
Of course I'm also neglecting in this the whole 'Nightmare Moon is the Djinn form of the Cherub Luna' idea.
