The Foal in the Basket has updated after several months. If you are not familar or need a refresher on this story: Chrysalis took advantage of Shining Armor in more than one fashion and the result has been depostied on Twilight's doorstep. It has both hillarious comedy-of-errors and some tearjerker drama, both very well done.
I would like to recomend The Monster in the Twilight: In this AU Twilight's magical surge durring the entrance exam was bigger, as in tapping into Celestia's sun and endangering all of Canterlot bigger. Twilight, damaged in both mind and body but with even more magical power, has been banished to the Everfree Forest, but the Twily we know still shine through. This story is overflowing with well-done Crowning Moments of the tearjerker, heartwarming, and awesome varieties. It is also closing in on the final climax of the story.
Lastly, Six Brides for Two Sisters is a very silly comedy which may not be safe for work depending on where you work. After her visit to Ponyville on Nightmare Night, Luna still has a bit of a 1000-year-ago mindset and invokes ancient laws about the rulers being able to mary whomevery they chose and a rescued princess being being given in mariage to her rescuer. So she decides that she will marry all of the mane six. Further misunderstandings snowball, Celestia gets pulled into the mess, nobody is prepared to put their hoof down and say "No" out of concern for what some of the parties with phenominal power and a history of mental instability might do, and general hillarity ensues. It doesn't have any outright clop scenes (yet) but the humor has been incresingly based on sexual references with each chapter. As both a LOL moment and a crowning moment of awesome, I leave you with a "Galadriel moment" by Celestia when the crazy gets too much for even her:

Somepony is needed to perform the ceremony? There shall be enough volunteers to fill stadiums vying for that honor. A reception must be planned? Then it shall be planned!” She smiled as a thought occurred to her. “No doubt the Element of Laughter would be up to that task.”
“As I was saying,” the Princess continued, spreading her wings dramatically. “For the honeymoon, there is no place in all of Equestria which might refuse me; anywhere my student-bride wishes to visit, so shall we go!” She stood at her full height, summoning a golden coronal aura to surround her body. “And if I need a gown, the greatest designers in the land, and beyond, would gladly compete for the honor of having their work adorn my frame. So no, Princess Mi Amore Cadenza, I have made no plans for this; the plans for this shall be made to conform to my will, and the desires of my bride! For I am Celestia, Princess of the Sun, Diarch of Equestria, and my will is law!”
