Episode called "The Day of Sagittarius." The Computer Club challenges the SOS Brigade to play a space battle computer game the Club has put together. When they hand over the CD with the game on it, the case has a cover picture -- and although the beard on the captain in that picture is brown, not white, his resemblance to Captain Okita is still pretty obvious.
Then, when they're playing the game, lots of scenes are basically Haruhi's fantasies of them being a real space navy. Fine, but when we see the Computer Club president through the filter of her fantasy, not only does he have blue skin and blond hair, but he's wearing a cloak about his shoulders in a way similar to how Dessler wears his.
And finally, although the designs of the ships in Haruhi's imagination aren't particularly like the Yamato, several of them do have an opening in the bow that looks a lot like the muzzle of the Wave Motion Gun. Sure enough, in the final battle, one of them lets loose a broad beam of massively destructive energy from that aperture.
There may be some other shout-out moments that I missed.
