There is a second unfinished Lun.... if the original's reputation is too tarnished. It lacks the missile tubes and has more internal space. It may ultimately be easier to rebuild the unfinished 'Spasatel' into a dedicated research ship, than retrofit Lun anyway.

Lun has her own plans to achieve her aims. They are subtle, quiet and long term and involve nudging the natural evolution of a society from the bottom using society's own natural mechanisms for change rather than imposing it suddenly from the top by beating people over the head, or pulling them along. She retains a bust of Lenin on her desk as a reminder of how not to do such things. What she's actually aiming for may end up being somewhat similar to the Culture in character, but she's starting at it by traveling in a different direction to everyone else trying to achieve the same aim.

Well, the general assumption is that Starfleet knows something's happening on some level, but those doing the inspections and going on about their daily business don't. It's in everyone's best interests that Lun doesn't get caught doing what it's doing. If the Fleet did it themselves, it's far too likely that someone would see it as 'unbecoming of Starfleet' to be so secretive and dishonest. Pretty much everyone involved is going to under suspicion of some involvement in the conspiracy, whether innocent or not.
The conspiracy hounds will have great fun with this one. Figuring out who knew what...and why certain people were involved or not, and just who he 'Interesting Times Gang' was. Most of the Lun's Crew didn't even likely know what they were digging up, if information had been compartmentalised properly.
