Mor Equal than you Know
It's more than a trifle dark but it also has some very original ideas. Super!Harry, but the opposition is credibly strong enough to make that largely irrelevant.

Second Time
Writing could use a little improvement, but definitely an interesting premise. Bleach-verse Peggy Sue-fic, starring Ichigo and Orihime.--

Curse you, you got my hopes up that it had updated. Thats a well recommended fic, by the way, as I've recced it and so has jpub.
Wren Sharpbeak: Avatar season nine. Not as good as the show's season nine, but that is only because Wren's isn't animated.
And for proper threadamabobification 'cause I mis-posted:
Memento Vivere has everything a Final Fantasy X story needs- a well written Rikku. The rest of the story is pretty nice too. Pre series, following Braska's pilgrimage.
Brothers in Arms- In a palace in Ba Sing Se, one man awaits his death, one boy his torture, and another his destiny. An Iroh, Zuko and Sokka adventure.

So, one of the ideas in this "Ecchi of Haruhi Suzumiya" thing I've been tossing around without really doing anything with it was Ryoko Asakura deciding to try seducing Kyon instead of killing him.
Not Quite What I'd Expected does something a bit like that. "Ifll make out with you and see how Suzumiya Haruhi responds."
The similes in the first chapter are somewhat painful, and there's not very much of it, but it's amusing.

The Golden Power
[TP]Evil has been destroyed, but the blessing of the Triforce is for life. Each driven by a third of the power that grants wishes, Link and Zelda must learn to live on as vessels of a force great enough to alter the history of their entire world. Those who fear the darkness have never seen what the light can do.

checking out the Wiki, it has neither IHNJ nor IJLS listed. So that would have been a bust.
This site has both though.

The real kicker is, although this new Bobmin posting reads like a self-contained story, it is in fact the first chapter of something. When you start off with a "Harry breaks from manipulative Dumbledore, defeats Voldemort, and escapes to a happily-ever-after with Hermione" all in the first chapter, diverging right before Goblet of Fire, ya gotta wonder what kind of wham! they're planning for the real plot meat...

That's the thing that's killing me about this one. I mean, it's pretty much a by-the-numbers Bobmin fic ("Wacky" disclaimer, Harry/Hermione hookup, strong Harry, manipulative Dumbledore who then gets sunk by his own hubris, etc.) with an interesting take on Goblet of Fire....
...and then at the end of Chapter One, they take that interesting idea out back and shoot it. Cue another dozen or so chapters of H/Hr romance of the sort we've already seen in a million words or so of previous Bobmin fic, with maybe a little tomb raiding thrown in as a sop to the action fanboys.
