Regarding Waking to Another Sky:
1) Personally, I'm rather fond of stories in which the characters are operating under less information than the readers, though they are harder to execute properly.
2) I do agree Jack really hasn't been handling this all that well on a social level because he was told these people have been in comas, not fighting for their lives and forming a society. Having been informed of the reality this chapter, what he does from here out will be more of a proper basis for whether criticism is warranted.
3) I'm not sure what sensible action would be in this case. SG-1 can't tell all these people they've been modified with alien tech. They can't tell them the whole thing was designed as a training program for exploring alien worlds. Telling them that elements of the US government and DoD were involved would stir up an already unstable situation. They can't just release these people into the world because they have been modified with alien tech, and those elements of the US government who were behind this would probably just love to snatch up some of these new super-soldiers.

But it's fairly obvious that not letting them contact their homes and families is not going to go down well.
a) The SAO people REALLY want to go home and will react BADLY to any interference in this. Both in terms of acting up and in terms of psychological stability.
b) The longer delay, the less they'll trust the SGC.
c) Getting the Japanese government involved is one of the best ways of keeping the exploitative parts of the US government from thinking they have a free hand.
And it's not like it'd be easy to keep them under wraps. Without damn convincing evidence "The US government is running a covert war with aliens" gets snowed under with a million insane conspiracy theories. "I'm awake, mum." is a much harder message to stop leaking and has a much smaller burden of proof. Their families know where they are and any attempt to hide the message would only piss the sleepers, their families and the Japanese government off.

For that matter, there's already a cover-up going on. The families have been informed that they're alive and well and in the US - but the rest of the world was told they were dead. Breaking that is going to throw a few doors wide open that I think the SGC would rather remain closed.

The problem is, her Stargate fics often seem to have the SGC holding the idiot ball, solely to cause conflict, which dampens my enjoyment just a bit. The fact that this one started Kirito out as stealthing away from SG-1 completely unnoticed really bugged me. I get that he's got bullshit powers and such, but honestly, every single member of SG-1 has more experience than him at this point, and the concept of getting past Teal'c that easily just makes me scowl a bit. I will note that, just like the SW/SAO fusion, she's at least giving Kayaba a reason for his fuckwittery, which puts it well ahead of the source material, even if I still think he's a monster that needs killing as soon as possible.

I think it's more that Jack is the pre-defined Clueless Audience-Surrogate Straight Man who needs everything explained and sometimes jumps to conclusions. He filled that role for SG-1 and she's sort of buttonholed him in there for crossovers as well, without really thinking about the need for a contrast on the other side of the crossover. Compare his reaction to, for example, Daniel's automatic social-analysis mode as he observes the SAOvivors' behavior and starts trying to figure out their culture, rather than just making assumptions.
