Dunno how this could happen, but the idea of Mal and his merry band in command of a Fedship, maybe an Intrepid class, or an old much-rebuilt Galaxy, even, which is the "dumping ground" where Starfleet puts the personnel who are Too Darned Good to get rid of, but Too Darned Crazy/Weird/Unconventional to work well in the day-to-day fleet....
Canonically, Mal would fit better with the Maquis, but I really want to put him in as StarFleet's resident "bad boy" -- their "Equalizer" or "Spenser for Hire," if you will. Hm.... maybe Mal's not officially StarFleet, just has an under-the-table arrangement with them that lets him have the ship and use of SF facilities, in exchange for certain... services rendered.
