My own pop-psychology analysis of Kyoko is that she's projecting her own sense of failure upon Asuka. Remember, she's the second ranking scientist of NERV and so forth. If she's remotely as competitive as canon!Asuka, then Yui Ikari's dominant position would grate severely. But still, Kyoko has to work with Yui (however badly), it's the only game in town. She can't vent upon Yui, it would be unthinkable for her own self to fail so fault for this failure is...
Well, to some extent Pieter, but post divorce he wasn't around to be Kyoko's whipping boy and Asuka was. So Kyoko mentally labelled Asuka as equalling fail and punished her the way Kyoko subconciously feels she herself should be punished for failing to be the best.

I'm not basing any credence on anything the adults claim to be the case, btw. They all seem to be lying to everyone. It's worse than a game of Paranoia.
